Following the resignation of Werner Faymann in May 2016, the Social Democratic Party nominated Kern for the chancellorship. He assumed office on 17 May 2016, inheriting a grand coalition with the People's Party. His administration focused on economic measures aimed at reducing bureaucratic obstacles and supporting employment. During the European migrant crisis, his oversight of the Austrian Federal Railways included managing the transportation of individuals traveling along the Balkan route.

During his term as Chancellor, Kern’s government implemented various policy shifts, including the introduction of restrictions on face-covering veils and stricter immigration regulations. He also addressed international economic matters, such as expressing criticism regarding energy infrastructure projects. Following his time as Chancellor, he served as a member of the National Council of Austria from 2017 until 2018.
