In May 2016, FC Basel reached an agreement to acquire Gaber from Zamalek for 1.65 million Euros. Under the guidance of head coach Urs Fischer, he made his domestic league debut on 24 July 2016 during a 3–0 win against Sion at St. Jakob-Park. During the 2016–17 season, he contributed to a double, as the club secured both the Swiss Super League championship and the Swiss Cup. His second stint with the club yielded further honors, including the CAF Confederation Cup in 2024 and the CAF Super Cup in 2024.
