He returned to the University of Amsterdam as a professor in 1987 and later transferred to Utrecht University in 1991. He remained at Utrecht until his retirement in 2013, a milestone marked by a dedicated conference held in his honor. Beyond his primary tenure in the Netherlands, he has served as a professor at Tsinghua University and held a position at the University of Chicago in 2020.

Looijenga's research has focused primarily on root systems, elliptic curves, and isolated singular points. His work includes the 1984 book Isolated Singular Points on Complete Intersections.
